You are quite correct, GD (and phase shift) does produce a difference signal and is not “distortion” but the action of a filter, particularly the high pass one at the low end.
If the flat response does not cover all of the input signal, then the lf components do show up.
If the case of latency like the amp you mention (more than an analogue amplifier), this also produces a difference signal which can be eliminated by delaying the input signal as well.
To get accurate measurements on loudspeakers or digital processors for example, one must account for all the fixed delays first.

On the other hand, with some of the amplifiers I have played with, these errors are tiny with respect to the main issue of primary residual crud. The case here, if one amp has 50 times more residual than another, that says something.
