I agree that the difference you heard was probably related to the quality of the headphone amp and/or ipod setup.

Make sure that you've turned off all equalization on the ipod when you're making a comparison. Also make sure that when you're ripping into apple lossless you have error correction turned on, it's off by default. I've found that the 4th generation ipod is an excellent portable solution, with apple lossless and etymotic er4p's. I haven't gotten a headphone amplifier yet, it's on my list. Using the line out on the ipod with a headphone amp should result in much better sound, it's amazing to me that none of the professional audio magazine reviews of the ipod or headphone amps that I've read have utilized a good line out from the ipod.

Older portable cd players often sound better than newer ones because the quality of the headphone amplifier is better. Newer models go for longer battery life and devote less power to the amplification section.
