There are a few missing pieces of information needed to answer your questions, but I'll make assumptions to fill in the blanks. First off, Roon Server (aka Core) is running on your Nucleus. You could choose to install and run Server on your M2 or almost any other computer on the network and eliminate the Nucleus (as I do). But the way you have it set up is optimal according to Roon.It sounds like you have two working systems and are adding a third. You call it a "desktop" system, so I assume there is a computer in the vicinity, possibly the Mac Mini M2. For your desktop headphone system, you would connect ethernet (or wifi) to the computer and use it as a Roon Endpoint (aka streamer). Connect the Modi DAC to the computer by USB. Connect the Vali headphone amp to the Modi DAC using RCA interconnects.
Roon architecture consists of three components. All must be connected to the same Local Area Network (LAN), either wired or wireless. If you are streaming locally (vs through an online service), you will have a storage source, obviously. You must have an internet connection; Roon won't work without it.
- Server - aka Core. There can only be one running at a time. In your case, it is your Nucleus. Presumably you have your local files stored here also.
- Endpoint(s) - aka streamer. You can have as many as you want. In your case, the Ayre DAC/Streamer and the KEF wireless speakers are endpoints. The M2 will also work as an endpoint. So can the Nucleus. And your iPads if you choose. Or any other computer or streamer on the LAN.
- Controller(s) - aka Remote. You can also have as many of these as you want. In your case these are your iPads and iPhones. The M2 can work simultaneously as a controller and endpoint, as can your iPads.You have a lot going on. I suggest creating a simple line diagram to keep track of everything. Then when you have questions you can post the diagram so that helpful folks can easily see what is happening.

tea, it was very helpful. I'll be 89 in April and tend to forget some details. IIRC when I first started using Room, core ran in an iMac and Ethernet went to the Roon-ready Ayre QX-5 Twenty DAC, then through an Ayre KX-5 Twenty preamp and VX-5 Twenty amp to KEF Reference 1s.
My wife died at the end of June, so I've been downsizing in preparation for moving to a life-care community in Montecito, about a 1/4 mile from our house. I'm very happy with the KEF LS60 & KC62 sub combination, so I'm selling all my Ayre gear except for the DX-5 DSD disc player and QX-5 Twenty I intend to use to drive Sennheiser 800 S headphones.
I thought I'd try a desk setup using a Modi I already have for some reason and a Veil 3 I'll buy. The M2 Mini is on my desk and used with a 27" Studio display. It replaced an aging 27" iMac.
The lomgevity gene runs on my maternal side where living beyond 100 is common.
Your recollection is just fine as far as I can tell. Roon Core (now called Server) probably was running on your iMac before you got the Nucleus. The Ayre DAC has a streamer built-in and will work beautifully as a stand-alone headphone amp/preamp and Roon endpoint. Paired with the Senn 800 cans, you should get excellent sound.
Your desk installation with the Shiit units and Mac Mini can be easily set up as I described in my previous post. You just need some cables.
There is one thing I don't understand yet. I am not familiar with the KEF speakers or the Ayre DAC/Streamer. The Ayre QX-5 Twenty apparently has wireless capability, but can it connect with the wireless KEF speakers? Otherwise, you won't be able to listen to the Ayre disk player through your KEF speakers. But maybe you've already got that sorted out.

The Ayre DX-5 DSD is connected to a 75" Sony XR that connects to the LS60 via eARC -- the LS60s also does TV audio.
The setup I envision when I move to Casa Dorinda will use the LS60/KC62s for music and a Sony HT A9 SW5 for HT. In that configuration, HDMI audio from the DX-5 will go directly to the LS60. Kal Rubinson reports that provides excellent audio.
I do have the DX-5 DSD connected to the QX-5 Twenty via AES, but I haven't explored connecting the QX-5 to the LS60 -- I've always assumed the DAC in the DX-5 is equal to that in the QX-5.
As I suspected, you've already got it sorted out.
I didn't know there was a possibility for a wired connection to the wireless KEFs, but that solves it. I was not aware you could pass audio other than DVD movies via HDMI Arc, but maybe it works if you route it through the television. I'm not a HT guy so admittedly don't know much about TVs. Anyway, whether it is HDMI or S/PDIF connection from the disk player to the KEFs, sounds like you have a workable solution.
