The isolation transformer may already provide most of the benefit.

The R-C filter is best used as close to the AC outlet as practical. If your isolation transformer has sufficient core losses, it may already provide most of the benefit that an R-C filter would. The only way to tell is to try.

I don't think the R-C filter would help much on the secondary side of the isolation transformer.
