Low end is indeed a special challenge. Here's a few ideas I find useful - not all gospel and there's always exceptions, but I think the majority of them make good sence. Maybe some others will comment.

1) Use bass enhancing programs very carefully/not at all.
2) Make sure you have a monitoring environment that's flat in the low end down to 30 hz. This is the most important change you can make.
3) Step back 20 feet from your monitors now and then to hear low lows better.
4) ALWAYS check your mixes on the reproduction system types on which your tunes will be played. Esp. Car Stereos. They will show up fuff and boom problems nicely.
5) Have mastering done by someone who does it for a living.
6) Don't over compress anything.
7) If you are mastering your own material: do #4 over and over.
8) Use Waves Linear EQ if you are in the digital domain. It does exactly what its supposed to - and no more.
9) Don't listen to the bass player no matter what they ask for. (ok, kidding ...sort of.). Bass guitars direct don't usually have bad resonances. Micing a bass amp can be problematic.
10)Iterate between final limiting and mixing - because limiting unless its very carefully done with frequency agile limiters is likely to pump you low end quite a bit. In other words, you might want to anticipate the impact of limiting in your mix. So many people ruined their mixes with finalizers....
11) Search and destroy low end resonances in your tracks with parametric sweeps - but don't overdo it or you'll kill warmth.
12) Check the low end resonances in your recording room. They will add up across a lot of tracks and make a mess.
13) Roll off acoustic guitars at 150 or higher unless they are providing the only low end in the program material. They are a common source of boomyness.
