At one stage, I was encountering crackling when playing back 192kHz 24 bit audio files compressed using Microsoft WMA Lossless.I kept thinking it must be a buffering problem, or a network latency issue (because these files were served off a NAS), then one day I realised the obvious ...
The CPU I was using was simply not powerful enough to decompress WMA Lossless at 192kHz fast enough.
I converted all the files to a less CPU intensive algorithm (Wavpack seemed to be the most CPU efficient, based on casual benchmarking) and suddenly everything was fine! :-)
Another reason for possible differences between WAV and lossless compressed files may be the extra CPU power required to do the decompression is injecting noise into the audio circuits (in the form of power supply fluctuations, or EMI).
