There are several different ways to view the topics and threads. By default, the view is similar to vBulletin and topics can be sorted by the latest update topic with replies or by the date the topic was posted. The first will change the order as new replies are made to older topics.
Where that view, what we call eThreads, get more compicated is that you can view the replies in two different ways:
Message Sort: Post Order or Asylum Reverse Threaded
Post order does just that, orders replies by date and time with the newest reply at the bottom. The Asylum Reverse Threaded sorts the replies like our Classic mode where a new reply to the original topic goes to the top of the list and other replies can be made to any other post in the thread.
I'd need to see the specific url and a screen shot of the anomaly to give you a better answer. In the meantime, look at the sort option on the forum index page to see if that isn't what is causing the confusion.
