I was using a prosumer piece of equipment, an Edirol SD-90 recording at 44.1kHz, and no processing except for dithering down to 16 bits using Apogee UV22HR.Despite all that, I can still hear the difference, but then I seem to also notice differences when you resample digital audio, which is why I try and avoid upsampling devices if i can.
In terms of microphony, it always amuses me when audiophiles claim "I've compared the LP and the SACD/CD/whatever and the LP has so much more air and presence and low level detail!"
I've noticed some of that air and presence doing my own comparisons, but when you record an LP with or without sound, the CD-R without the sound lacks the air and presence (and in many instance sound remarkably identical to the CD or SACD), thus proving that it was microphony all along. :-)
Based on my latest setup, I prefer the sound with the TT cover on. I think the weight of the TT cover has an impact on the plinth and the rubber feet that is intended by the designer, and taking it off may impact the sound adversely - this is what Rega representatives are saying to me, anyway :-)
